Quantitative analyses of molecular and cellular features of brain development in the context of recent human evolution

[eng] In this thesis, we investigate molecular and cellular substrates of derived traits in our species, and do
so under the hypothesis of a Homo sapiens species-specific brain ontogenetic trajectory as overarching
framework. We exploit advances in the field of paleogenomics (reviewed in chapter 1) to pinpoint mutations
that emerged in the Homo sapiens lineage after its divergence from the Neanderthal/Denisovan
lineage, and advance in the spatiotemporal resolution required to formulate experimentally tractable
hypotheses on the evolution of modern human cognitive traits. In chapter 2, we identify evolutionary
modifications impacting regulatory regions during human corticogenesis and find regulatory variants
associated to candidate genes not previously appreciated, such as those involved in chromatin remodelling,
and that significantly extend the focus from the less than one hundred proteins carrying fixed
missense mutations derived in our species. In chapter 3, we study developmental mechanisms underlying
the expansion and organization of the human neocortex. We perform an integrative analysis of
different layers of biological complexity to elucidate transcriptional programs and regulation involved
in indirect neurogenesis. We implement a matrix factorization method for single cell transcriptomic
analyses that, in combination with gene regulatory network analysis, enable us to resolve a cholesterol
metabolic program under the regulation of the zinc-finger transcription factor KLF6, specifically in
outer radial glia, a key cell type for neocortical expansion. Furthermore, we computationally infer differential
transcription factor binding affinities caused by Homo species-specific mutations. We detect
instances of positive selection in the Homo sapiens lineage in regulatory regions associated to GLI3, a
key regulator of cortical neurogenesis. The appendix A provides a chronological atlas of derived highfrequency
variants in our lineage predicting a recent emergence of GLI3 regulatory variants. Chapter
3 contributes to the recent evidence on the relevance of metabolic control in the development and
evolution of the primate brain. Finally, in chapter 4, we broaden our investigation and undertake
a comprehensive transcriptomic analysis of several brain regions across both prenatal and postnatal
stages. We particularly focus on genes within special regions of our genome: those under putative
positive selection and within deserts of introgression. We identify a dozen of genes within these special
regions and observe distinctive transcriptomic profiles in structures beyond the neocortex. Prominently,
we find a Ca2+-dependent activator protein, CADPS2, associated to fixed derived mutations
in our lineage, showing a pronounced increase in gene expression in the cerebellum, a critical structure
for the derived globular profile of modern human brains.; [spa] En la presente tesis investigamos los sustratos moleculares y celulares de rasgos derivados en nuestra
especie, bajo el marco de la hipótesis de una trayectoria ontogénica del cerebro específica de Homo
sapiens. Hacemos uso de avances en el campo de la paleogenómica (tratados en el capítulo 1) para
identificar mutaciones que emergieron en el linaje de Homo sapiens después de la divergencia con el
linaje de los Neandertales y Denisovanos, y avanzamos en la resolución espaciotemporal requerida para
la formulación de hipótesis testables sobre la evolución de rasgos cognitivos de los humanos modernos.
En el capítulo 2, identificamos modificaciones evolutivas en regiones reguladoras activas durante el
desarrollo de la corteza cerebral en humanos, y hallamos variantes reguladoras asociadas a genes
candidatos que no han sido previamente caracterizados, como genes implicados en la remodelación de la
cromatina, extendiendo el foco más allá de aquellas proteínas, no más de cien, que albergan mutaciones
de cambio de aminoácido. En el capítulo 3, estudiamos mecanismos del neurodesarrollo implicados
en la expansión y la organización de la corteza cerebral humana. Realizamos análisis integradores de
diferentes capas de complejidad biológica para elucidar programas transcriptómicos y su regulación
durante neurogénesis indirecta. Implementamos un método de factorización de matrices para el análisis
de datos transcriptómicos con resolución de una única célula que, combinado con la reconstrucción
bioinformática de redes genéticas reguladoras, nos permiten caracterizar un programa metabólico del
colesterol bajo la regulación de un factor de transcripción con módulo de zinc, KLF6, específicamente
en células de glia radial basal, un tipo celular clave para la expansión de la neocorteza. Además,
inferimos computacionalmente cambios de afinidad en la unión de factores de transcripción causados
por mutaciones específicas de especies Homo. Detectamos casos de selección positiva en Homo sapiens,
en regiones reguladoras asociadas con el gen GLI3, un regulador clave del desarrollo de la corteza
cerebral. El apéndice A contiene un atlas cronológico de variantes en alta frecuencia en poblaciones
humanas y derivadas en Homo sapiens, que predice la aparición reciente de dichas mutaciones asociadas
a GLI3. El capítulo 3 contribuye a la evidencia creciente de la relevancia del control metabólico
en el desarrollo y evolución del cerebro de los primates. Finalmente, en el capítulo 4, ampliamos
nuestra investigación para analizar a nivel transcriptómico diversas regiones cerebrales en estadios
prenatales y postnatales. Particularmente, nos centramos en genes hallados en regiones especiales
en nuestro genoma: regiones bajo selección positiva y en desiertos de introgresión. Identificamos
una docena de genes en estas regiones especiales y observamos perfiles transcriptómicos distintivos
en estructuras cerebrales más allá de la neocorteza. Prominentemente, encontramos una proteína
activadora dependiente de calcio, CADPS2, asociada a mutaciones fijadas en nuestra especie, y que
muestra un pronunciado incremento en su expresión génica en el cerebelo, estructura clave para el
perfil globular derivado en nuestra especie.

[eng] The Book of the rational conclusions, written perhaps somewhen in the 10th c. by a physician from Ilbīrah (Andalus), is a multi-section medical pandect. The author brings together, from a diversity of sources, materials dealing with matters related to drug-handling, natural philosophy, therapeutics, medical applications of the specific properties of things, a regimen, and a dispensatory.
This dissertation includes three different parts. First the transmission of the text, its contents, and its possible context are discussed. Then a critical edition of the Arabic text is offered. Last, but certainly not least, the subject of the specific properties is approached from several points of view. The analysis of Section III of the original book leads to an exploration of the early Andalusī assimilation of this epistemic tradition and to the establishment of a well-defined textual family in which our text must be inscribed. On the other hand, the concept itself of ‘specific property’ is often misconstrued and it is usually made synonymous to magic and superstition. Upon closer inspection, however, the alleged irrationality of the knowledge of these properties appears to be largely the result of anachronistic interpretation. As a complement of this particular research and as an illustration of the genre, a sample from an ongoing integral commentary on this section of the book is presented.; [cat] El Llibre de les conclusions racionals d’un desconegut metge d’Ilbīrah (l’Àndalus) va ser compilat probablement durant la segona meitat del s. X. Es tracta d’un rudimentari però notablement complet kunnaix (un gènere epistèmic que és definit sovint com a ‘enciclopèdia mèdica’) en què l’autor aplega materials manllevats (sovint de manera literal i no-explícita) de diversos gèneres. El llibre obre amb una secció sobre apoteconomia (una mena de manual d’apotecaris) però se centra després en les diferents branques de la medicina. A continuació d’uns prolegòmens filosòfics l’autor copia, amb mínima adaptació lingüística, un tractat sencer de terapèutica, després un altre sobre les aplicacions mèdiques de les propietats específiques de les coses, una sèrie de fragments relacionats amb la dietètica (un règim en termes tradicionals) i, finalment, una col·lecció de receptes mèdiques. Cadascuna d’aquestes seccions mostren evidents lligams d’intertextualitat que apunten cap a una intensa activitat sintetitzadora de diverses tradicions aliades a la medicina a l’Àndalus califal. El text és, de fet, un magnífic objecte sobre el qual aplicar la metodologia de la crítica textual i de fonts. L’edició crítica del text incorpora la dimensió cronològica dins l’aparat, que esdevé així un element contextualitzador. Quant l’estudi de les fonts, si tot al llarg de la primera part d’aquesta tesi és només secundari, aquesta disciplina pren un protagonisme gairebé absolut en la tercera part, especialment en el capítol dedicat a l’anàlisi individual de cada passatge recollit en la secció sobre les propietats específiques de les coses.

Vila-Matas, agitador literario: la aventura literaria como arma política

[spa] “Vila-Matas, agitador literario, la aventura literaria como arma política” propone una relectura integral de la obra de Enrique Vila-Matas bajo el prisma de su literatura vista como arma de agitación política.
Se estudia en primer lugar cómo se lleva a cabo la autorrepresentación del escritor Vila-Matas en la escena pública, mediante documentos periodísticos y elementos paratextuales. Desde unos orígenes minoritarios y heterodoxos, su apuesta literaria es progresivamente aceptada en el sistema literario, hasta constituir una figura reconocida, sinónimo de literatura tan lúdica como exigente, adalid de la fe en la literatura. En cualquier caso, su figura siempre se mantiene en el umbral entre diversas posiciones: entre el éxito y el fracaso, en el límite de lo incognoscible, entre la voluntad de influir en su entorno y la defensa de la imaginación libre.
En segundo lugar, tratamos de ver cómo, más allá de dichas representaciones habituales, sí se puede detectar un subsuelo subversivo en la obra de Vila-Matas. Ello pasa por la definición de ciertos pilares compositivos: desde una zona transfronteriza entre el discurso moderno y posmoderno, y mediante el apoyo del yo figurado irónico y la parodia, Vila-Matas construye un discurso literario de gran fuerza transgresora.
A continuación, establecemos como la obra de Vila-Matas (tanto la novelística como la ensayística) trata cuestiones de gran calado moral y político: el antifranquismo y la oposición a valores burgueses como punto de partida, pasando por el lugar liminal de la mujer o la mirada problemática a la actualidad como trayecto inevitable, hasta desembocar en el humanismo ilustrado como horizonte de referencia.
Más allá de todo ello, y de modo más general, la obra de Vila-Matas apunta hacia la agitación constante de su lector y a la apertura hacia el otro, y hacia una estética que es en sí política por sus modos de desarticular las representaciones aparentes y apelar al sentido crítico.
Al final, consideramos que el mayor impacto político de Vila-Matas está en la capacidad subversiva de su lenguaje literario, dispuesto siempre a desautomatizar la mirada. Comulga en ello también con Roland Barthes y su visión del “intelectual bastardo” -que alía atención a la actualidad con compromiso por el lenguaje- o con la visión más reciente del “inteletual plebeyo” de López Alós, que supone una
horizontalidad con el lector y compromiso no tanto con una ideología sino con la persecución de la verdad en sí.
En definitiva, nos planteamos a través de todo ello cómo Vila-Matas puede considerarse un intelectual “comprometido”, pero de un modo diverso a como se entendía en la época de Sartre. Vila-Matas resulta entonces un buen ejemplo de escritor comprometido en el siglo XXI, en la línea que han estudiado Florey o Boujou, o que ya sugerían Barthes o Robbe-Grillet: aunando estética y política, en un compromiso que no se adscribe a corriente política alguna, sino que persigue la mirada crítica, el reto al lector, el perpetuo juego literario como un modo de interrogar lo real y retar los dogmas mediáticos que nos vienen dados como innegables.; [eng] "Vila-Matas, literary agitator, the literary adventure as a political weapon," proposes a comprehensive re-reading of the work of Enrique Vila-Matas through the prism of literature understood as a weapon of political agitation.
Firstly, it examines how Vila-Matas represents himself in the public sphere through journalistic documents and paratextual elements. Starting from minority and heterodox origins, his approach is progressively accepted in the literary system, eventually establishing him as a recognized figure synonymous with literature that is both playful and demanding.
Secondly, it establishes how, beyond these usual representations, a subversive undercurrent can definitely be detected in Vila-Matas' work. This involves defining certain compositional pillars: from a cross-border area between modern and postmodern discourse, and through the use of ironic self-representation and parody, Vila-Matas builds a powerfully transgressive literary discourse.
Furthermore, it clarifies how Vila-Matas' work directly or indirectly addresses morally and politically crucial issues, such as anti-Francoism as a starting point or enlightened humanism as a frame of reference, among others.
Beyond all this, and more generally, Vila-Matas' work aims at constantly agitating the reader and promoting an aesthetic that is inherently political in its ability to dismantle apparent representations and appeal to the reader's critical thinking.
In conclusion, bearing all this in mind, we consider how Vila-Matas can be seen as an "engaged" intellectual, but in a different way from the notion of commitment as understood during Sartre's time. Vila-Matas becomes a good example of how the committed writer can be shaped in the 21st century, in line with the studies of Florey or Boujou, combining aesthetics and politics. His personal commitment does not adhere to any political current, but seeks critical reflection, challenges the reader, adopting a perpetual literary playfulness as a way of questioning reality and defying media dogmas that are presented to us as undeniable.

Of Fear and Hope: A Phenomenology of HIV in Danez Smith’s Poetry

[eng] According to estimates, 40.1 million people have died from AIDS-related health complications since the onset of the AIDS epidemic. The official implementation of highly active antiretroviral therapy (HAART) in 1996, however, made it possible for millions of people to live with HIV without developing AIDS, and today the health conditions of seropositive people accessing HAART are practically the same as those of seronegative people. Yet, to what extent can we claim the current, medicalized experience of HIV as separate and disconnected from AIDS? Wondering about the psycho-social and emotional legacy of the crisis, in The Gentrification of the Mind (2012) Sarah Schulman asks: “What have we internalized as a consequence of the AIDS crisis?” Indeed, how has AIDS affected our experience of HIV, and of sexuality more broadly?
Published in 2017, Danez Smith’s Forward Prize-winning poetry collection Don’t Call Us Dead explores the experience of being diagnosed with HIV. Despite the medical advances, Smith’s work is imbued with a set of imagery evoking death and decay. So, how to explain the persistence of this supposedly outdated association between HIV and AIDS? What role may Smith’s social position, as a queer, Black American, play in the association of HIV to AIDS seen in their work? In this dissertation I delve into a phenomenology of HIV in the 21st century based on comparative close-readings of Danez Smith’s poetry. While most literary analyses of HIV and AIDS literature approach the experience of contagion through trauma and stigma, I am interested in exploring the hope and joy that shines through in Smith’s work in spite of the fatalistic imagery, considering the possibility to experience an HIV-positive diagnosis optimistically.
Focusing on the perceptive experience of HIV and how it might evolve over time, I read Smith’s poems in chronological contrast, bearing in mind the year of publication and the position of each piece within the volume, but giving most importance to whether the speaker’s perspective in each poem is pre- or postdiagnosis. I suggest that there is a narrative arc spanning Danez Smith’s poetry, from pre-diagnosis fear of contagion in the first collection, [insert] boy (2014), through post-diagnosis fear of developing AIDS and becoming ill in the second collection, Don’t Call Us Dead, to ambivalent acceptance of the virus, to embrace, thankfulness, and even love for it in the third collection, Homie (2020). To do so, I draw from literary theory (Augier, Bachelard, Felski, Fuss, Ramazani, Sacks, Spargo), as well as Afropessimism (Douglass & Wilderson, Melton, Sexton, Warren), queer theory (Ahmed, Butler, Berlant, Love, Muñoz, Snediker), HIV and AIDS historiography (Basu, Castiglia & Reed, Cheng et al., Cvetkovich, Schulman) and phenomenology (Esposito, Nancy, Merleau-Ponty, Spillers), among other sources, to shed light on HIV as a flexible ontological experience in the pharmaceutical context of a 21st-century global North.
The four chapters of this dissertation approach the impact of HIV with different interests. Chapter 1 explores the impact of HIV on Smith’s style and use of the elegiac mode. Engaging with elegy scholars I argue that Smith’s verse subverts the dichotomy attributed to the distinction between consolatory elegy and anti-elegy through the use of spatio-temporal deictics. Chapter 2 considers the impact of the virus on the speaker’s self-perception as a Black American by contrasting the thought of Afropessimist thinkers to Queer Optimism. In Chapter 3 I study the spatial metaphors used to convey the speaker’s body engaged in sexual intercourse and note the implications of how those metaphors evolve throughout Smith’s verse according to the speaker’s experience of the virus, and what this may say about the possibilities for intimacy before and after the diagnosis. Chapter 4 claims that Smith’s poetry engages with HIV to activate a sense of aliveness through pleasure, thus reproducing its own aesthetics of vanitas. Finally, I suggest that HIV continues to be a crisis and that we must conceive it as one if any social change is to be reached.; [cat] A Don’t Call Us Dead (2017), Danez Smith s’endinsa en l’experiència d’un diagnòstic positiu de VIH al segle XXI. Actualment els tractaments antiretrovirals disponibles no només permeten mantenir un nivell de salut gairebé equivalent al de les persones seronegatives, sinó que impossibiliten la transmissió del virus a altres persones. Tot i així, als poemes de Smith, el contagi sovint s’il·lustra amb un imaginari de malaltia i mort que equipara el VIH al seu estat més desenvolupat i mortífer, la sida. Però a què es deu la continuació d’aquesta associació entre VIH i sida en el context mèdic actual? Per contra, en els poemes que reflexionen sobre aquesta condició amb la distància que permeten el temps i l’experiència, el jo líric expressa no només una acceptació del seu seroestatus, sinó també agraïment i, fins i tot, amor pel virus. A partir d’aquesta ambivalència, en aquesta tesi analitzo els poemes de Danez Smith transversalment i comparativa, des del primer volum, [insert] boy (2014), fins al tercer, Homie (2020), per tal d’estudiar el desenvolupament de la concepció que el subjecte queer i negre dels Estats Units d’avui dia té del virus, així com de l’impacte que el contagi té sobre el jo, la seva auto-percepció i les seves relacions interpersonals. Amb l’objectiu de traçar aquesta evolució, en aquesta tesi comparo l’estil i els recursos literaris emprats al llarg dels tres poemaris basant-me en els estudis literaris, així com en la teoria queer, la fenomenologia, l’afropessimisme i els nous materialismes, entre d’altres corrents analítiques.
